I remembered a couple more that I have been harping on over the past couple
years:
CART/MART and other data-mining programs
General Additive Models (GAM). There is currently an old program by Patrick
Royston and Gareth Ambler (findit gam), but it is a plug-in to an even older
program written in Fortran by Trevor Hastie & Robert Tibshirani. It would be
great if Stata would make this an official program and allow it to run with
margins, etc.

I would like to see:
-qreg- updated to allow factor variables (without the preceding -xi:-) and
allow the use of weights.
- -xtgee- allow different weights for an ID across panels.
- -qqplot- allow weights
- -ksmirnov- allow weights
(see a theme?)
