I have noticed similar behaviour while running my certification
scripts in Stata 10 and Stata 11. In my case the difference was
somewhere in the fourth digit. Since I also noticed that -logit-
was a bit slower, I suspected a change in algorithm, and as a
consequence the difference did not worry me. Howevere, it would
be nice to hear this suspicion confirmed by StataCorp.
